Pls package
Hi, I have managed to format my data into a single datframe consisting of two AsIs response and predictor dataframes in order to supply the plsr command of the pls package for principal components analysis. When I execute the command, however, I get this error: > fiber1 <- plsr(respmat ~ predmat, ncomp=1, data=inputmat, validation="LOO") Error in model.frame.default(formula =

R crashes when packages 'impute' and 'GeneMeta' are used together.
Well, the title says all for this one. It seems to crash the R-console, so it happens whether I use the R-gui or R-console directly or Emacs with ESS. I have R 2.9.0 on Windows Vista. Thanks, Vassilis

pruning data
Hello everyone, I am trying to prune a data frame for partial least squares analysis. I need to delete an entire row if one cell in the row contains a NA. Presently, I am running a loop that is supposed to extract the rows that are full of numbers into a second data frame and skips the rows that contain a single NA value. I want to know if there is a simple way to determine if a row

Referencing data frames
Hi, How do I use the string content of a string variable to reference a data frame of the same name? I want to do the typical tasks of 1) building a name with a string variable and using the string variable to create a data frame (or any object) whose name is the string value of the variable and 2) pass on a string to a function as a parameter, and then use that string to refer to an existing

Matrix manipulation
Hello everyone, I have a couple of fairly simple questions (I hope) the answers to which I cannot find through the documentation at the moment. 1. I would like to delete the a row from a matrix if a certain elimination criterion is met. I am familiar with x <- x[-7,] (to remove row 7, for example). Are there any other means of removing an entire row? 2. Is there a single command that

Placing text outside graph boundary
Hello, Is possible to place a label on a multipanel figure outside the boundaries of any single one of the existing graphs in a panel? Specifically, I have a function that creates a panel with quartz() and then fills it with 6 graphs consisting of exactly the same plot for 6 different groups. I would like to add one title for the entire figure at the top of the figure, but I cannot figure out

Help with syntax error
Hi, I have written boxplot commands of this form before, but I don''t quite understand why the function call is reporting a syntax error in this instance. All parameters passed to the function are strings. Thanks in advance. Payam > simplevar <- function(wframe,column1,column2) { + tframe <- get(wframe) + x1 <- which(names(wframe)==column1) + x2 <-

More basic question
I have encountered a more fundamental problem in my data set. I''m using read.csv, and all the data are imported as character. How do I do a string comparison in a line like this: M10[ !sapply(1:10, function(x)666 %in% M10[x,]), ] Alternately, how do I change the class type on a column in a data frame from character to numeric? Thank you very much. Payam [[alternative HTML version

Extracting the name of an object
With apologies if I missed the answer in the response given to my previous question. How do I extract the name of an object and assign it to a string variable? For example, I have a dataframe named comnoglyc How do I assign this name to a variable dfname such that print(dfname) returns "comnoglyc"? Thank you very much. Passing the parameter (file name) to png()
I am fitting 3 parameter model to my response matrix and want to generate item characterstic curve. I want to specify file name to save item characterstic curve by passing it as external parameter to the R batch script. The following is the code I have written for this. *R Script:* library(ltm) cmd_args = commandArgs(); for (arg in cmd_args) cat(" ", arg, "\n",

Possible Bug in Effects Package
Dear List, I find Effects package very useful, but I believe I have found a bug in allEffects function. Please consider the following code: test <- data.frame(tries= round(runif(40, 5, 300)), tra = gl(4, 10, labels = c("V", "D", "C", "L")), prop= runif(40, 0, 1)) test$success <- round(with(test, tries*prop)) test$prop <- with(test,

Cv.glment question -- why giving me an error
Hi All,  I am trying to run cv.glmnet(x,y,family="multinomial", nfolds =4) and I only have 8 observations and the number of features I have is 1000, so my x matrix is 8 by 1000 and when I run the following, I get this error, I am not sure what is causing this problem.  Error in predmat[which, , seq(nlami)] = preds :   number of items to replace is not a multiple of replacement length Can

DLL Memory Problem
Hello, I have created a .dll file using G77 and MinGW on my PC (Windows 2000). After using dyn.load to bring it into R2.0.1, I then call the .dll through the function ccprox shown below. It returns the correct values. If I run it a second time though it returns different values, so it seems something is being placed oddly in memory. If I unload and reload the .dll it works again the first

weighed mean of a data frame row-by-row
Dear list, This must be an easy one. I have a data frame like this one: test.df <- data.frame(x1=c(2,3,5), x2=c(5, 3, 4), w=c(0.8, 0.3, 0.5)) and I want to construct a weighted mean of the first two columns using the third column for weighting; i.e. y[1] = x1[1]*w[1] + x2[1]*(1-w[1]) y[2] = ... One way to do this is to use a loop like test.df$y <-numeric(3) with(test.df, for(i in

books on Time serie
A time series text with a title that seems designed to hide its wide scope is: Forecasting with Exponential Smoothing The State Space Approach Hyndman, R.J., Koehler, A.B., Ord, J.K., Snyder, R.D. Springer 2009. This book is actually an excellent overview of time series theory, ARIMA as well as state space. It is of course, in part, a manual for the forecast and other packages in what has been
