Disentagling formulas
I am writing a program in which I would like to take in a formula, change the response (Y) variable into something else, and then pass the formula, with the new Y variable to another function. That is, I am starting with formula <- Y~X1+X2+X3 and I'd like to do something like Y <- formula$Y newY <- f(Y) lm(newY~X1+X2+X3) So far, it seems that my

Problems with subsets in NLME
I am trying to estimate models with subsets using the NLME package. However, I am getting an error in the case below (among others): > subset <- c(rep(TRUE, 107), FALSE) > fm2 <- lme(distance ~ age + Sex, data = Orthodont, random = ~ 1, subset=subset) Error in xj[i] : invalid subscript type 'closure' > fm2 <- lme(distance ~ age + Sex, data = Orthodont, random = ~ 1,

\dQuote in packages
I am in the process of submitting a package to CRAN. R CMD check ran successfully on the package on my local computer, using R version 2.1.1. However, on the computers for CRAN (with version 2.10.0), the following errors occurred: Warning in parse_Rd("./man/predict.Rd", encoding = "unknown") : ./man/predict.Rd:28: unknown macro '\dquote' *** error on file

Checking a (new) package - examples require other package functions
I am creating an R package. I ran R CMD check on the package, and everything passed until it tried to run the examples. Then, the result was: * checking examples ... ERROR Running examples in REEMtree-Ex.R failed. The error most likely occurred in: > ### * AutoCorrelationLRtest > > flush(stderr()); flush(stdout()) > > ### Name: AutoCorrelationLRtest > ### Title: Test for

Predicting a single observatio using LME
When I use a model fit with LME, I get an error if I try to use "predict" with a dataset consisting of a single line. I am writing my first R package, and I have been getting the following series of errors when I run R CMD check: * checking S3 generic/method consistency ... NLMINB() produces NaN!
I am having the same problem as one Rebecca Sela(see bellow). On 21/12/2007 12:07 AM, Rebecca Sela wrote: >* I am trying to optimize a likelihood function using NLMINB. creating a new corClass for lme()
Hi, I have been using the function lme() of the package nlme to model grouped data that is auto-correlated in time and in space (the data was collected on different days via a moving monitor). I am aware that I can use the correlation classes corCAR1 and corExp (among other options) to model the temporal and spatial components of the auto-correlation. However, as far as I can tell, I can only

peering inside functions in a package?
Let's say I would like to look inside the function corBrownian in library (ape). When I type in the function name I get the following, which is not nearly the detail that goes into this function. I am wondering how to begin cracking this function open (and others) so I can learn more about it and perhaps code my own corClass one day. Thanks. > corBrownian function (value = 1, phy, form

NaN as a parameter in NLMINB optimization
I am trying to optimize a likelihood function using NLMINB. After running without a problem for quite a few iterations (enough that my intermediate output extends further than I can scroll back), it tries a vector of parameter values NaN. This has happened with multiple Monte Carlo datasets, and a few different (but very similar) likelihood functions. (They are complicated, but I can send them

"False convergence" in LME
I tried to use LME (on a fairly large dataset, so I am not including it), and I got this error message: Error in lme.formula(formula(paste(c(toString(TargetName), "as.factor(nodeInd)"), : nlminb problem, convergence error code = 1 message = false convergence (8) Is there any way to get more information or to get the potentially wrong estimates from LME? question about corStruct
dear list, I am wondering if one can find examples and/or more detailed descriptions of modifications needed when going beyond standard corStruct classes (i.e. those already provided for use in lme/nlme)? When I looked at pages 238-239 of Pinheiro/Bates (2000): Mixed-effects models in S and S-plus, I found that I would need a bit more explicit guidance what to do for implementing a new

Problems getting html files out of R CMD check
Hi, I'm trying to R CMD check a package, however I have hit a snag. There seems to be a problem with the creation of the /html files (the only file that's constructed here is the 00Index.html). I've tested each of the .Rd files independently with R CMD Rdconv, they all happily create html files without complaint. R CMD check <package> gives the no warnings. I'm therefore

No CHM file
I just built a package in R (version 2.1.1 on a Linux machine) and then moved it to my computer (R version 2.8.1 on a Windows machine). When I loaded the package and tried to open help for one of the commands, I got the following warning: Warning message: In print.help_files_with_topic("F:/R/R-2.8.1/library/REEMtree/chm/RMSE") : No CHM help for 'RMSE' in package

LME & data with complicated random & correlational structures
Dear List, This is my first post, and I'm a relatively new R user trying to work out a mixed effects model using lme() with random effects, and a correlation structure, and have looked over the archives, & R help on lme, corClasses, & etc extensively for clues. My programming experience is minimal (1 semester of C). My mentor, who has much more programming experience, but a comparable

corSpatial and nlme
I noticed that ?corClasses in package nlme does not list corSpatial among the standard classes. This might either be intentional because corSpatial is not "standard" , or it might be simply an oversight that needs correcting. ------------------------------------------ Robert W. R-alpha: S doc -> R doc
Attached is the current version of my sd2rd perl script. It has passed tests by Martin, Fritz and myself, and seems to work reasonably well (it should get the arguments lists right, distinguish between VALUE and VALUES, and know about REFERENCES and SEEALSO). Any comments etc are most welcome. -k ************************************************************************ #!/usr/bin/perl -w $\ =

invalid strings while parsing code with inlinedocs package.skeleton.dx()
Dear list members, I use the package inlinedocs to create documentation for a package that I am building. The function package.skeleton.dx() is used to convert the source *.R file into the *.Rd documentation file. Usually this works like a charm, but on several occasions I got messages like this one: extra.code.docs prefixed.lines extract.xxx.chunks title.from.firstline
