Fwd: Making rq and bootcov play nice
John, You can make a local version of bootcov which either: deletes these arguments from the call to fitter, or modify the switch statement to include rq.fit, the latter would need to also modify rq() to return a fitFunction component, so the first option is simpler. One of these days I'll incorporate clustered se's into summary.rq, but meanwhile this seems to be a good alternative.

Clustered data with Design package--bootcov() vs. robcov()
Hi, I am trying to figure out exactly what the bootcov() function in the Design package is doing within the context of clustered data. From reading the documentation/source code it appears that using bootcov() with the cluster argument constructs standard errors by resampling whole clusters of observations with replacement rather than resampling individual observations. Is that right, and is

Bootstrap confidence intervals using bootcov from the rms package
Hello, I am using R.12.2.0. I am trying to generate bootstrap confidence intervals using bootcov from the rms package. I am able to impute the missing data using aregImpute and to perform a linear regression on the imputed datasets using fit.mult.impute, but I am unable to use bootcov to generate the confidence intervals for the R-squared. Here is a small example that should duplicate the

Bootcov for two stage bootstrap
Dear users, I'm trying to implement the nonparametric "two-stage" bootstrap (Davison and Hinkley 1997, pag 100-102) in R. As far as I understood, 'bootcov' is the most appropriate method to implement NONPARAMETRIC bootstrap in R when you have clustered data (?). I read the 'bootcov' manual but I still have a few questions: 1 - When the variable 'cluster' is

bootcov and cph error
Hi all, I am trying to get bootstrap resampled estimates of covariates in a Cox model using cph (Design library). Using the following I get the error: > ddist2.abr <- datadist(data2.abr) > options(datadist='ddist2.abr') > cph1.abr <- cph(Surv(strt3.abr,loc3.abr)~cov.a.abr+cov.b.abr, data=data2.abr, x=T, y=T) > boot.cph1 <- bootcov(cph1.abr, B=100, coef.reps=TRUE,

modeling logit(y/n) using lrm
I have a dataset at a hospital level (as opposed to the patient level) that contains number of patients experiencing events (call this number y), and the number of patients eligible for such events (call this number n). I am trying to model logit(y/n) = XBeta. In SAS this can be done in PROC LOGISTIC or GENMOD with a model statement such as: model y/n = <predictors>;. Can this be done

bootcov or robcov for odds ratio?
Dear list, I made a logistic regression model (MyModel) using lrm and penalization by pentrace for data of 104 patients, which consists of 5 explanatory variables and one binary outcome (poor/good). Then, I found bootcov and robcov function in rms package for calculation of confidence range of coefficients and odds ratio by bootstrap covariance matrix and Huber-White sandwich method,

Use of the command 'replicate'
Dear R users, I'd like to ask u whether you know how to sort out the following: I'm trying to reproduce a dataset of clusters, and for that I need to build up a cluster index (inside a function) using the command "replicate" as follows: dataset<- function( clusters=100, cluster.size=50, outcome.mean=list(mean=3, sd=1), outcome.var=list(mean=0, sd=1), treat=1, unbal =

Handling of NAs in functions lrm and robcov
Hi R-helpers I have a dataframe DF (lets say with the variables, y, x1, x2, x3, ..., clust) containing relatively many NAs. When I fit an ordinal regression model with the function lrm from the Design library: model.lrm <- lrm(y ~ x1 + x2, data=DF, x=TRUE, y=TRUE) it will by default delete missing values in the variables y, x1, x2. Based on model.lrm, I want to apply the robust covariance

help with hclust and cutree
Hello, I would like to cut a hclust tree into several groups at a specific similarity. I assume this can be achieved by specifying the "h" argument with the specified similarity, e.g.: clust<-hclust(dist,"average") cut<-cutree(clust,h=0.65) Now, I would like to draw rectangles around the branches of the dendrogram highlighting the corresponding clusters, as is done by

How to use 'prcomp' with CLUSPLOT?
Hello, I have a large data set that has more columns than rows (sample data below). I am trying to perform a partitioning cluster analysis and then plot that using pca. I have tried using CLUSPLOT(), but that only allows for 'princomp' where I need 'prcomp' as I do not want to reduce my columns. Is there a way to edit the CLUSPLOT() code to use 'prcomp', please? #

Dendrogram plotting options?
Hi, I was wondering if there is more flexibility in the output of dendrograms when plotting a hclust object. I can't seem to find information on how to change the default output of a "hanging" style tree with the axis on the right to a left-to-right plot with and axis on the bottom. Example code follows: library(vegan) #loads the "vegan" module that compuptes ANOSIM

Package that does not work until I re write the exactly the same code
Hi the list, I am writing a package in S4 and I do not manage to understand a bug. The "R CMD check" and the "R CMD build" both work. Here is links to the package (not on CRAN yet for the raison that I explain bellow): http://christophe.genolini.free.fr/aTelecharger/kml_0.5.zip http://christophe.genolini.free.fr/aTelecharger/kml_0.5.tar.gz Then I install the package and I

mount.ocfs2: Value too large ...
Hallo, I have two servers and both are connected to external array, each by own SAS connection. I need these servers to work simultaneously with data on array and I think that ocfs2 is suitable for this purpose. One server is P4 Xeon (Gentoo linux, i386, 2.6.22-r2) and second is Opteron (Gentoo linux, x86_64, 2.6.22-r2). Servers are connected by ethernet, adapters are both Intel

Problem building package for R 2.10.0 on Mac OS X
Hi I have submitted a package (rioja) to CRAN. It checks OK for all R versions and OS's except r-release-macosx-ix86 where it fails when checking the examples. Specifically, it fails because R can't find the package vegan which is needed in a function. Here is the snippet from the check results: ### Begin snippet checking examples ... problem with heatmap.2 in package gplots generating non-finite breaks
I have written a wrapper for heatmap.2 called heatmap.w.row.and.col.clust which auto-generates breaks using breaks<-round((c(seq(from=(-20 * stddev), to=(20 * stddev))))/20, digits = 2) #(stddev in this case = 2.5) This has always worked well in the past but now I am getting an error that non-finite breaks are being generated. Drilling down, it seems that my wrapper is generating finite

crosstable and regression for survey data (weighted)
I have survey data that I am working on. I need to make some multi-way tables and regression analyses on the data. After attaching the data, this is the code I use for tables for four variables (sweight is the weight variable): > a <- xtabs(sweight~research.area + gender + a2n2 + age) > tmp <- ftable(a) Is this correct? I don't think I need to use the strata and cluster

NAMESPACE and imports
I am cleaning up the rms package to not export functions not to be called directly by users. rms uses generic functions defined in other packages. For example there is a latex method in the Hmisc package, and rms has a latex method for objects of class "anova.rms" so there are anova.rms and latex.anova.rms functions in rms. I use:
