modifying legend in scatterplot matrix R
Hello R users, I have some troubles to modify the "per default" legend in the scatterplot.matrix using the car package. Here is my code: -------------------------------------------------------------------- scatterplot.matrix(~ a + b + c, groups=treatment, by.groups=F, data=newfile3, smooth=T, pch=c(16,4), cex=1.3,

merging two data frame with colomns of different length
Dear all, I am trying to merge two data frames based on a common column but for this common column both data frame do not have the same length and associated information. I checked previous exemples in the list but was not able to apply them in my case... Is someone know how to do that? Below is my code with the expected result: # data frame 1 Id1 <- c(1,1,1,2,2,2,3,3,3) Habit1 <-

r-square for cluster
Dear forumities, It's seem that there is no straight forward way to calculate R2 of a cluster solution in R. So, I would like to know if I'm right when calculating a R2-like statistic for a given clustering solution. In fact, I have different cluster solution for a given set of data. I would like to know which cluster solution gives the highest R2. My data (5 variables) are scaled to a 0

create a color palette with custom ranges between colors
Hello everybody, I'm trying to create my own color palette on R, in order to interpolate some different temperature data on different maps (daily means, seasonal means,...). I would like to create a color palette which works for each map, so I need a color palette between -40 and +40?C. Sometimes my data for one map range from -10 to +20, sometimes from 10 to 30, etc... but always between

Applying a function
Hi, I need help writing a function I capture seal pups mutliple times during the lactation season in order to monitor their growth rate. When I release them, the recovery (mother-pup) time is not the same for all individuals. I want to know if individuals that recover their mother the fastest are the ones with the highest growth rates. So, I noted at every release if the pup

Problem with nls.lm function of minpack.lm package.
Dear R useRs, I have a problem with nls.lm function of minpackl.lm package. I need to fit the Van Genuchten Model to a set of data of Theta and hydraulic conductivity with nls.lm function of minpack.lm package. For the first fit, the parameter estimates keep changing even after 1000 iterations (Th) and I have a following error message for fit of hydraulic conductivity (k); Reason for

Variance-covariance by factor
Dear all, I have a data frame with one factor and four numeric variables and wish to obtain the var-cor matrix separately by factor. I tried by() and sapply() but getting nowhere. I understand this can be done by subsetting the dataframe, but there should have some sleek ways of doing it. Here is a simulated dataframe; s <- rep(c("A","B","C"), c(25,22,18)) d

I'm trying to make anova on percentages. The variablethat has a biological significance is actually the percentage itself. Is it

Optimization failed in fitting mixture 3-parameter Weibull distri bution using fitdistr()
Dear All; I tried to use fitdistr() in the MASS library to fit a mixture distribution of the 3-parameter Weibull, but the optimization failed. Looking at the source code, it seems to indicate the error occurs at if (res$convergence > 0) stop("optimization failed"). The procedures I tested are as following: >w3den <- function(x, a,b,c)

Trouble with optim
Dear All; Searching on the achieve, many questions on optim() have been asked, but I haven't seen the following. The question began with my original inquiry on "Optimization failed in fitting mixture 3-parameter Weibul l distribution using fitdistr()" which I posted on Jul. 28, Prof. Ripley kindly advised me to look into options of optim() for the answer. Following his advice and

ROracle install problem
Hi, I am trying to install the ROracle package in a Linux-64 machine. I downloaded from Oracle's site their Instant Client bundle but it seems that ROracle needs some stuff not included in that kit in order to compile (in particuar, the 'proc' executable). I did not find any other linux client suite in Oracle's site, (our db runs on a Solaris server, so I can not use the

Missing value in circ.mean and polar.plot
Hi, I try to compute circular means for a matrix with NAs, but the function "circ.mean" return only means for lines with complete values and do not accept "na.omit=T" or "na.rm=T", or "na.action=na.omit", or "na.fail=T". Also, I try to use "polar.plot" of the package poltrix with the same matrix, but angles are not display because of

problem plotting nls objects: couldn't find function "..."
Dear R-help, I can't plot nls objects for some reason. The following example, taken from help(plot.nls) illustrates the problem: > data(Orthodont) > fm1 <- lme(distance ~ age, Orthodont, random = ~ age | Subject) > plot(fm1, resid(., type = "p") ~ fitted(.) | Sex, abline = 0) Error in do.call(plotFun, as.list(args)) : couldn't find function

[R-sig-ME] lmer() - no applicable method for 'profile' under R version 2.15.1
Hi all, I was working with the "MEMSS" & "mle4" library's under R version 2.15.1. apparently some practical functions of do not work under R 2.15.1. After searching the archives i found a mail thread on this subject, stating that these problems were partialy solved for "R 2.12.0" but only for "lmer()" not for "glmer()". Is someone aware

Pseudolikelihood Estimation of spatial GLMM using R
Dear R users, I've been trying to find an R package which does the PL estimation of spatial GLMMs especially with the negative binomial model. so it would be something similar to the "proc GLIMMIX" with the PL method in SAS. I've looked up some possible packages related to GLMMs, but it doesn't seem to be anyone using the PL estimation. Thanks for your help! Fei He UCR

negative binomial lmer
Hi; I am running generalized linear mixed models (GLMMs) with the lmer function from the lme4 package in R 2.6.2. My response variable is overdispersed, and I would like (if possible) to run a negative binomial GLMM with lmer if possible. I saw a posting from November 15, 2007 which indicated that there was a way to get lmer to work with negative binomial by assigning: family =
