However the data frame is transposed after the function which could be desired
or not.

Minor modification:
fff <- function(x) as.numeric(chartr(",", ".", x))
BX <- sapply(AX, fff)
Or this keeps the original data frame:
AX[, 1:2] <- sapply(AX[, 1:2], fff)
