Correspondence analysis with R -follow up
Hi all, thank you for your answers; i've tried both cca from vegan library, and dudi.coa from ade4 library; one last question: my deal is mainly with contingency tables, like the one i'm posting here acciaieria<-c(.41,.02,.44,.04,.09) laminatoio<-c(.34,.28,.26,.01,.11) fonderia<-c(.48,.05,.34,.08,.05) leghe<-c(.45,.19,.25,.03,.08)

How to use PC1 of PCA and dim1 of MCA as a predictor in logistic regression model for data reduction
Hi all, I'm trying to do model reduction for logistic regression. I have 13 predictor (4 continuous variables and 9 binary variables). Using subject matter knowledge, I selected 4 important variables. Regarding the rest 9 variables, I tried to perform data reduction by principal component analysis (PCA). However, 8 of 9 variables were binary and only one continuous. I transformed the data by

Correspondence analysis with R
Hello everybody, i'm having some trouble performing correspondence analysis with R for Mac OS X. Does anyone know about some useful package? And also, if i had found coordinates of points representing row and column profiles, how do i put them in a single figure with labels identifying each one of them? This thing is getting me almost crazy... Thank you in advance for answering, bye

0-only-rows in correspondence analysis
Hello, I am looking for a workaround of "species empty" plots in a correspondence analysis. I tried to do a community structure analysis with a ca via decorana(), ca() and CAIV(), but none of them allow 0 only-rows. I have species (abs./pres) in columns and sites in rows sp1 sp1 sp3 ... plot1 0 1 1 plot2 0 0 0 plot3 1 0 1 ..... but on some plots no

mca-graphics: all elements overlapping in the help-example for multiple correspondence analysis
Dear all, I tried out the example in the help document for mca (the multiple correspondence analysis of the MASS package): farms.mca <- mca(farms, abbrev=TRUE) farms.mca plot(farms.mca) But the graphic that I get seems unfeasible to me: I cannot recognize the numbers (printed in black) because they are all overlapping and concealing each other. I don ?t dare using my own data, which

I know this question is very simple, but I am not figure it out I have the data frame:   test<- data.frame(year=c(2000,2000,2001,2001),x=c(54,41,90,15), y=c(29,2,92,22), z=c(26,68,46,51)) test   year    x   y   z 1 2000 54 29 26 2 2000 41  2  68 3 2001 90 92 46 4 2001 15 22 51   I want to sum the vectors x, y and z within each year (2000

Snow parLapply
Dear R-user, I am trying to use the function 'parLapply' from the 'snow' package which is supposed to work the same wys as 'lapply' but for a parallelized cluster of computers. The function I am trying to call in parallel is 'dudi.pca' (from the 'ade4' package) which performs principal component analyses. When I call this function on a list of

principal component analysis for class variables
Dear Forum, I have a class variable 1 (populations A-E), and two other class variables, variable 2 and variable 3. What I want is to see if the combination of var 2 and var 3, will give me a pattern that allows to distinguish populations. I found several packages like ade4, with pcaiv function and factoMineR. but there are not working. Using the ade4 package, when I try to build the pca: pca1

ade4
Dear All, I am using the scatter.dudi finction in the 'ade4' package to produce correspondence analysis (nice) plots. I do not seem to figure out how to plot the raw coordinates only -- or column coordinates only. I would appreciate any help in doing that. Here is the example I am following -- from the package. data(banque) > banque.acm <- dudi.acm(banque, scann = FALSE, nf =

testing significance of axis loadings from multivariate dudi.mix
Hi all I?m trying to tests the significance of loadings from a ordination of 46 variables (caategorical, ordinal and nominal). I used dudi.mix from ade4 for the ordination. A years ago Jari Oksanen wrote this script implementing Peres-Neto et al. 2003 (Ecology) bootstraping method: netoboot <- function (x, permutations=1000, ...) { pcnull <- princomp(x, cor = TRUE, ...) res

[OT] correspondence analysis w/ non-mutually-exclusive categories
Greetings, again. This is not strictly an R question, so please feel free to ignore it if you like. My question is about the substance of correspondence analysis. Specifically, is it appropriate to use ca on a matrix of values such that the columns and/or rows are not mutually exclusive? To be more detailed: - The standard use of ca is illustrated in the example of corresp() (from MASS):

How can I run package ca (correspondence analysis), which needs rgl, without X11?
I want to invoke R on a Linux Web server from Java, in order to analyse data in ways that would take too long to code, and run too slowly, in Java. In particular, to do correspondence analyses. To this end, I've installed R version 2.15.0 on my Web host's x86_64 GNU/Linux machine, and tried using package "ca" to run the "author" example of correspondence analysis

Compare two distance matrices
Hi all, I am trying to compare two distance matrices with R. I would like to create a XY plot of these matrices and do some linear regression on it. But, I am a bit new to R, so i have a few questions (I searched in the documentation with no success). The first problem is loading a distance matrix into R. This matrix is the output of a the Phylip program Protdist and lookes like this: 5
