R vs Stata on generalized linear mixed models: glmer and xtmelogit
Hello, I have compared the potentials of R and Stata about GLMM, analysing the dataset 'ohio' in the package 'faraway' (the same dataset is analysed with GEE in the book 'Extending the linear model with R' by Julian Faraway). Basically, I've tried the 2 commands 'glmmPQL' and 'glmer' of R and the command 'xtmelogit' of Stata. If I'm not

PLS regression?
Hi all, I would like to do some QSAR analysis (quantitative structure activity relationship). I need to use some Partial Least Squares (PLS) regression, but I have not seen this option on the R-project. Is it possible to do this kind of regression on R? thank you in advance best regards, olivier [[alternate HTML version deleted]]

alternative to logistic regression
You can fit a linear probability model with glm and a bit of arm twisting. First, make your own copy of the binomial function: > dump('binomial', file='mybinom.R') Edit it to change the function name to "mybinom" (or anything else you like), and to add 'identity' to the list of okLinks. Source the file back in, and use mybiom('identity') to fit

source output differs from console output
Dear R-help, I would like to be able to run the following code sequence as a source routine. If I paste it into R via the clipboard it works as expected, but if I source the code instead then the last 3 statements fail. I've also tried writing to the file in place of the sink sequence, but that also hits a snag. R 1.6, w98e2, dfr is a data frame containing the content of Julian

OT: (quasi-?) separation in a logistic GLM
Dear List, Apologies for this off-topic post but it is R-related in the sense that I am trying to understand what R is telling me with the data to hand. ROC curves have recently been used to determine a dissimilarity threshold for identifying whether two samples are from the same "type" or not. Given the bashing that ROC curves get whenever anyone asks about them on this list (and

faraway tutorial: cryptic command to newbie
I am just about working through Faraways excellent tutorial "practical regression and ANOVA using R" on page 24 he makes the x matrix: x <- cbind(1,gala[,-c(1,2)]) how can I understand this gala[,-c(1,2)])... I couldn't find an explanation of such "c-like" abbreviations anywhere. thanks for a hint. another problem: I couldn't load the faraway library, using the

Question on binomial data
Hi, We have an experiment with pass/fail outcome, and a continuous parameter which may contribute to the outcome. First, we've analyzed it by: p=c(F,T,F,F,F,T,T,T,T,T,T,T,F,T,T,T,T); w=c(53,67,59,59,53,89,72,56,65,63,62,58,59,72,61,68,63); l<-glm(p~w,family=binomial) summary(l) Which turned out to be non significant. Then, we thought of comparing the parameters of the two groups

close but no cigar
Hi Everyone: It turns out that there's still a small ( I hope ) problem. I'm close but that only counts in horse shoes and hand grenades. Here's my problem: When trying to load a package that I am writing, the load is looking for the packageDescription function in the utils package but not finding the utils package. I looked on cran and utils is not there which makes me think that it

textbook on experimental design?
I'll be teaching a graduate course on (the analysis of) experimental designs next year, using R. Does anyone know of a suitable textbook? (Venables and Ripley MASS Ch6 on Linear Models covers roughly the right material, but at a level that is way too difficult for my students.) Sorry if this has been asked before. I've looked through the archives and found Julian Faraway's book, but

still working on building R from source
Hi Everyone: Gavin's been so generous and patient that I figured I'd give him a break and send this snag to the list. When I do get this working, I will send an "How to build R from the tarball " instructions message to this list for posterity's sake ( and myself and anyone else who doesn't know how to build R from the tarball ). So, here's my latest snag: Gavin

How to do covariate adjustment in R
Hi, I have a question about how to do covariate adjustment. I have two sets of 'gene expression' data. They are from two different tissue types, 'liver' and 'brain', respectively. The purpose of my analysis is to compare the pattern of the whole genome 'gene expression' between the two tissue types. I have 'age' and 'sex' as covariates. Since

Incomplete Output from lmer{lme4}
I'm still relatively new to R, so my apologies if this is covered somewhere. I've been running some mixed-effect models in R using lme{nlme}, but read in Faraway's recent book, Extending the Linear Model with R, that lmer in package lme4 is a much improved version. I tried using this approach, but the output for the fixed effects doesn't report a p-value or the degrees of freedom

Installing a single rpm package from desktop/browser on CentOS 7
If I want to install a software package from a simple rpm file "the GUI way" on a CentOS 7 system, what am I supposed to do? If I open the file in the desktop, or alternatively, click on a link to a package in the browser and tell it to use the default app, gnome-software (I think) opens, but it just displays the message Sorry, something went wrong I mean, really? Isn't this
