levels() counter-intuitif? (PR#1693)
Suppose I have a factor size with levels "small", "medium" and "large".
Then, when I subset this factor:
>ss<-size[size!="medium"]
to get at the extremes,
>levels(ss)
....
Levels: large medium small
The same happens with
>subset( size, size!="medium")
I understand that the resulting factor inherits the possible levels from its

overzealous help-links.sh script! (PR#1682)
Starting html help in the current version of R has a very annoying
side-effect. It indiscriminantly removes $HOME/.R, and replaces it with a
virgin copy. I discovered that when all of a sudden I got complaints about
my startup "library" not being found.

GUI's for teaching
Dear All,
There is no advantage of GUI over CLI, IMO. The real
issue is the answer to the questions: "What should I
do next?" or "What am I allowed to do here?"
A "nice" interface, not necessarily GUI, will offer
friendly answers: "I was expecting you to do _this_"
or "In this situation you are allowed to do _these
things_"

gtk+1.2.10
I upgraded to gtk+-1.2.10 and try to recompile R. This gtk release has its
headers in ${prefix}/include/gtk-1.2/g{t,d}k/ (as can be seen from
gtk-config --cflags). The gnome module build doesn't seem to account for
this, and thus can't find gtk.h &sui. Is this a known issue (aka bug)?

lattice question: adding slopes to bwplot
Hi,
I'd like to add lines to the panels of a bwplot, showing (and connecting)
the means of the displayed distributions. I didn't find anything in the
documentation or the examples that suggests how to accomplish this easily.
Has anybody done this already, and willing to share?

Here's the patch. It looks like it does what I want it to do, but I haven't

New to R, I had the bad idea to send a bug report about '[' not knowing it
had a drop= argument. Now, I wonder about the absence of this argument in
subset...
In both availabe methods (see below), there is a ... argument, but this
argument is not used in either. Rather, subset.data.frame explitictly passes
drop=F in 1 instance.

plotting muliple CI ellipses for EB estimates
I have empirical Bayes estimates for slopes and intercepts for a number of
subjects and I would like to plot the slopes and intercepts with confidence
ellipses. These ellipses would be based on the confidence intervals for the
slope and intercepts (forming the major and minor axis of each ellipse), and
the correlation in the slope and intercepts.

Adding circles or ellipses to graphs
Hello,
I'm developing an ordination using metaMDS (package vegan). The analysis
identifies 3 distinct groups that I'd like to define by either adding
circles or ellipses to help identify the groups. The data set is a
spatial temporal data base depicting change in each of 4 areas over 3
time periods.
I can add lines that would link each of the time - x - area

Hello,
has anybody written a function to plot density ellipses (95%, 99% or
anything) in a scatterplot? I found nothing in any package, nor in the list
archives.
There does seem to be a contributed package "ellipse" for S-Plus (on
S-Archive), but it does a lot more than what I would need. Still, if anybody

Plotting Ellipses and Points of Matching Colors in an Ordination

I am trying to plot the results of an ordination from package vegan. The
tricky part for me right now is getting the colors of the ellipses denoting
the 95% confidence intervals of the group centroids to match the colors of
the points for those same groups.

Plotcorr: colour the ellipses to emphasize the differences

Ternary Plots Do Not Display Ellipses in PDF
A rather strange situation here and I've not found the source of the
problem.
The point is to print a ternary plot matrix of compositional data with
ellipses enclosing 95% of the variance in each plot. The ellipses display on
the monitor, dev = x11cairo (see attached winters-x11cairo.pdf), but not when
sent directly to a file, dev = pdf (see attached winters-pdf.pdf).
Here's
