fixed effects
dear R wizards: X is factor with 20,000*20=800,000 observations of 20,000 factors. I.e., each factor has 20 observations. y is 800,000 normally distributed data points. I want to see how much R^2 the X factors can provide. Easy, right? > lm ( y ~ X) and > aov( y ~ X) Error: cannot allocate vector of size 3125000 Kb is this computationally infeasible? (I am not an expert, but

Problem extracting from mer objects
I am having a problem extracting from "mer" objects.    I have constructed my problem using existing datasets.   Using the following commands:   require(lme4) fm1 <- lmer(Yield ~ 1 + (1 | Batch), Dyestuff) fixef(fm1) I get the following error message: "Error in UseMethod("fixef") : no applicable method for "fixef""   I know that "fixef" is in

nlme model specification
Hi folks, I am tearing my hair out on this one. I am using an example from Pinheiro and Bates. ### this works data(Orange) mod.lis <- nlsList(circumference ~ SSlogis(age, Asymp, xmid, scal), data=Orange ) ### This works mod <- nlme(circumference ~ SSlogis(age, Asymp, xmid, scal), data=Orange, fixed = Asymp + xmid + scal ~ 1, start =

Individual log likelihoods of nlsList objects.
Hello all. I was wondering if the logLike.nls() and logLike.nlme() functions are still being used. Neither function seems to be available in the most recent release of R (1.9.1). The following is contained in the help file for logLik(): "classes which already have methods for this function include: 'glm', 'lm', 'nls' and 'gls', 'lme' and others in

Cluster package broken in 1.4.0?
Greetings, I am reasonably experienced with R but I recently tried to do some clustering using the "cluster" package, in order to see if it would help. I only tried this once with the 1.3.1 version and it worked (I don't quite remember which method I used). Now, I tried with the 1.4.0 version and no clustering function seems to work with matrices that contain NAs, even though

Xy plot help
Dear R group, Tried to turn off the html in yahoo.  So far  not successful.  Apologies! I tried to get xyplot shrink fit for my mixed model.  But, the mixed model line is not seen in the graph. I would like to know if there is anything wrong with my code. Thanks, A.K. (fm1 <- lmer(Response3 ~1+ Wavelength*Start_Resp*time + (1|resid) + (1+time|Subject_BDat), family=binomial, data=Behavdat,

I need SERIOUS help on GRUB in CentOS 7.5 1804
Good afternoon from Singapore, I need SERIOUS help on GRUB in CentOS 7.5 1804. Please refer to my installation notes at?http://lists.linuxfromscratch.org/pipermail/lfs-chat/2018-October/028964.html According to Petros' instructions, I need GRUB Legacy 0.97 for my Extremely Simple Linux. But GRUB Legacy 0.97 has been deprecated in CentOS 7.5. GRUB2 is installed by default on CentOS 7.5. So

lme fitted correlation of random effects: where is it?
The print method for lme *prints out* the fitted correlation matrix for the random effects. Is there any way to get these values as an object in R? I have examined the components of the lme object (called "junk" in the example below) and the components of summary(junk) without finding these numbers. (How I did this: I dumped the entire lme object to a text file and then used egrep to

nlme predict with se?
I am trying to make predictions with se's using a nlme (kew11.nlme below). I get an error indicating levels for a factor are not allowed. I have searched and read Rnews, MEMSS, MASS, R-Help, and other lists in Spanish where I found questions similar to mine but not solution. I do not really care about the method used. Any suggestions to obtain predictions with se's from an nlme

nlme function summary.lmList cannot be found with new versions
Hello, I installed the newest version of R (3.0.2) as well as the newest version of nlme (3.1-113) in order to use summary.lmList and other nlme functions. Once loading the new library, lmList and summary.lm can be found, but a number of additional functions cannot be found via command. Versions installed and loaded are correct. Any suggestions on how to allow for these functions of the new

lme
I am using rw0641. In my continuing quest to understand repeated measures analysis, I again return to lme. I exported the Potthoff and Roy data Orthodont.dat from S-PLUS 4.5 to avoid capture errors and ran the examples in the R help. I imported the data.frame with data <- read.table("Orthodont.dat",header=T) attach(data) and created the objects Orthodont.fit1 <-

"False" warning on "replacing previous import" when re-exporting identical object
Hi, SETUP: Consider three packages PkgA, PkgB and PkgC. PkgA defines a generic function foo() and exports it; export(foo) PkgB imports PkgA::foo() and re-exports it; importFrom(PkgA, foo) export(foo) PkgC imports everything from PkgA and PkgB: imports(PkgA, PkgB) PROBLEM: Loading or attaching the namespace of PkgC will generate a warning: replacing previous import by

Problem with lmer and fixef
Hello, I am trying to do contrasts after applying a binomial mixed effect model with the function lmer. I have to extract the fix effect values, but as I write fixef(model), I get this error message: Error in UseMethod("fixef") : no method for 'fixef' with objects of class "mer" Has anybody some ideas why? And how can I then post-hoc testing my data if I cannot do

Possible bug when using encomptest
Hello R-Help, ----------------------------------------------------------------------------------------------------------------------------------------- Issues (there are 2): 1) Possible bug when using lmtest::encomptest() with a linear model created using nlme::lmList() 2) Possible modification to lmtest::encomptest() to fix confusing fail when models provided are, in fact, nested. Fixed Effects Estimations (in Panel Data)
dear readers---I struggled with how to do nice fixed-effects regressions in large economic samples for a while. Eventually, I realized that nlme is not really what I needed (too complex), and all I really wanted is the plm package. so, I thought I would share a quick example. ################ sample code to show fixed-effects models? in R # create a sample panel data set with firms and years

confidence interval too small in nlme?
Hello, I am interested in using nlme to model repeated measurements, but I don't seem to get good CIs. With the code below I tried to generate data sets according to the model given by equations (1.4) and (1.5) on pages 7 and 8 of Pinheiro and Bates 2000 (having chosen values for beta, sigma.b and sigma similar to those estimated in the text). For each data set I used lme() to fit a model,

Imports problem
I'm testing out a new version of coxme and R CMD check fails with "could not find function ranef" (or random.effects or fixef, or anything from nlme). The NAMESPACE file has the line below importFrom(nlme, ranef, random.effects, fixef, fixed.effects, VarCorr) and nlme is declared in the DESCRIPTION file as an import. I feel that I must be staring at some obvious (but

fast code
Hello, I have two vectors x1 and x2 both in increasing order. I want to select the x1[j]th entry which is the max min of the x2[i]th entry. I can do this using if and for statements but is there a quick way to do it without running a loop? Thank you in advance, Pantelis
