Questions about 'igraph' package.......
I am using 'igraph' package to make some graphs of 'gene-gene interaction'. I can get a data.frame which has three columns. gene1 gene2 pvalue AGT MLR 1.2e-04 MLR 11BHSD1 1.71e-05 IFG2 11BHSD2 2.2e-07 . . . . . . . . . AGTR1 NPPA

layout of igraph
Dear R users, I am trying to draw a network using igraph package. I intend to place the hub nodes (the ones with the relatively more connection with other nodes) in the center of the graph. Also, the graph need to be in the fashion that the higher the correlation between two nodes is , the closer the two nodes will be. Is there any layout that can help or any other way to do this? Thanks in

save the layout using igraph
Hi R users, I am using built-in functions in igraph package to draw networks . I need to compare several network with exactly the same structure but with edge hightlighted differently. I am wondering if there is a way to save the layout so that every graph will look the same as each other except for the colors of edges. Or is there any parameter I can set for this purpose?? Thanks in advance,

graph or svn
Hello all, I'm having a spot of trouble. I have made a very nice distance matrix from some comparison calculations. However, the matrix is 3096 x 3096, so it's relatively large. Currently I'm using the svn package as it seems to work for my data. The graph package errors and says the "adjacency matrix must be symmetric for undirected graphs". I though 3096 x 3096 was

network
Hello I am a relatively new user of R and am struggling to use the 'network' package. I have a correlation matrix (produced using 'cor'), and want to draw a network where each item showing correlation above a threshold (say 0.5) is joined by a green line, and each item showing correlation below a threshold (say -0.5) is joined by a red line. Does anyone have any hints of how to

help finding edge connecting two nodes
I'm new to R and igraph and I was wondering if anybody can help me with the following. I want to find the edge weight between two vertices in a graph. My graph structure is defined by the normal ego (node1), alter (node2) and the weight of the edge between them. I know that I can get the weight for each of the edges in the list of edges that originate from node number 5 using

R igraph clusters component
Hi R-users, I'm using igraph for an undirected graph. i used clusters() igraph function to know the component size(subgraphs) as shown bellow: c <-clusters(g)    # component sizes size <- sort(c$csize, decreasing=TRUE) cat("Top 20 cluster of the graph","\n") for (i in 1:20) {   cat(i,"  size:",size[i] ,"\n") } Can anyone help how to extract the

network plot problem
**Hi, I wanted to create a network of drugs that are being studied together. So, I created a file as a graph. But plot of my network is not corect! It looks like to me that something else is lying behind this network links created. Could someone help me with this? Thanx! a<-read.graph(file=file.choose(), format="edgelist") plot.igraph(a) File (number present ID of drug): 15 2 10

Performance of graph and igraph package
Dear R users, I'm using graph library to create a mesh-like network topology and implement a load balance routing algorithm. The current implementation uses graph, RBGL, and Rgraphviz libraries. I have a few attributes on every edge to represent the network loading and capacity, and I frequently update these values. However, I found it works so slow and right now I'm consider rewriting it

igraph: error when setting size and shape of vertices
When the shape of all vertices is set to "square" and the size of the vertices is also set, one get following error (commands attached): Error in l[[which.min(sapply(l, function(p) (p[1] - x0)^2 + (p[2] - y0)^2))]] : attempt to select less than one element Is there a way to solve this problem? Robbie ## Load the igraph package library(igraph) ## Create and plot a small graph

Looping over graphs in igraph
Hi, I'm trying to do some basic social network analysis with igraph in R, but I'm new to R and haven't been able to find documentation on a couple basic things: I want to run igraph's community detection algorithms on a couple thousand small graphs but don't know how to automate igraph looking at multiple graphs described in a single csv file. My data look like something in

Converting edgelist to symmetric matrix
Hi, I have network data in the form of a couple of edgelists containing weights in the format "x,y,weight" whereby x represents row header and y represents column header. All edgelists are based on links among 634 nodes and I need to convert them into a 634*634 weighted matrix. I searched for online help using possible keywords I know, but I could not find a clue how to do this in

igraph node placement
Hello R users, I've just defended my PhD dissertation, and I'm engaging in discussions with the "ruler lady". She has some problems with my figures. The problem is that my nodes overlap the text that I've put inside of them. Here is a url for the figure: https://www.msu.edu/~wolfste4/igraph/sorter34_graphvfr.pdf (As you can see, the cluster at the center left of

igraph package, version 0.5
igraph is a package for graphs and networks. It has a C core and uses a simple and fast graph representation allowing millions of vertices and edges. NEW FEATURES: - We use the ARPACK library for graph related eigenvalue problems, like Page Rank calculation, Kleinberg's hub and authority scores, eigenvector centrality, etc. There is also a generic interface if someone wants to use

igraph - designing graph plot by attributes
Hi, I'm working on some social networks and I managed to create the graphs with labels and edges weight, but I would also like to change the size of the vertices according to the age of the persons in the network and the shape according to the gender. Now for the age, I have people with ages between 20 and 78, and I would like to have 4 categories (sizes): 20-35, 36-50, 50-65, >65. I have
