Rarefaction Curve by Individuals not Sites - vegan (specaccum)
Hi List, I’m using the vegan function specaccum to produce a rarefaction curve. In the function’s help it says: “Function ‘specaccum’ finds species accumulation curves or the number of species for a certain number of sampled sites or individuals”. Well, I would like to finds this curve for individuals, but when I compute it the function (using the ‘rarefaction’ method) gives me Sites, Richness

Nested design and GLM: ....continue
Dear list members, First of all thank you for your helpful advices. After your answeres to my firt mail I studied a lot (R-News n?5) and I tried to perform my analysis: First, to fit a GLM with a nested design I decided to use the function "lmer" in package "lme4" as suggested by Spencer Graves and Filippo Piro. I remember you that my data were: land use classes, 3 levels

rarefaction curves: unable to run the R script from Gimlet
Hi everybody, i'm trying to draw rarefaction curves to estimate a population size from genotyped faeces. I used the Gimlet software which gave me a script and a "rarefaction.txt" file. I've copied both files in the work directory of R. I changed library(nls) by library(stats) in the script. But now, i'm still unable to run it. If i ask to show error messages, the software

Extrapolation of rarefaction curve
Hi all, I used R (vegan package) to make rarefaction curves and I calculated the Chao index for each curve. However, the plateau is far from reached. What I want to do now is the following: Based on the Chao index, I want to extrapolate the curve so I get an x-value which gives me an estimation of the total number of clones I'd have to pick up and sequence in order to have a full coverage of

GLM with nested design
Dear list members, I'd like to perform a glm analysis with a hierarchically nested design. In particular, I have one fixed factor ("Land Use Classes") with three levels and a random factor ("quadrat") nested within Land Use Classes with different levels per classes (class artificial = 1 quadrat; class crops = 67 quadrats; and class seminatural = 30 quadrats). I have four

rarefaction variance
Here's a question for ecologists on the r-help list-- I'm addressing this to ecologists in particular because they're most likely to be familiar with the equation in question but I'll be happy to discuss the problem with anyone who's willing to take a whack at it. I'm trying to write a function to calculate the large sample variance of species richness estimates by

Ask help
Hello! I am eager to learn if I only have a data about the relationship between otu and sample, could I use the function capscale, and final make a point plot that x-axis is CAP1 and y-axis is CAP2? Besides, what function could I use to make the different rarefaction curve with different color in the a plot in R? Appreciate very much.

Error in library (nls)
Hi everybody, I'm not very experienced with R software. I have used it several times for some of the population genetics analyses. I have problem with executing one of the script. The script is created by another software called Gimlet and it is aimed to calculate rarefaction curve in R software. However, when I try to execute the script, it says: *Error in library(nls) : there is no package

loops
I've been struggling to get a loop to work. I want to create a new variable in each loop with data from some function. for example: # part of the names for the variables to be created Frags <- c("F04", "F05", "F07", "F09", "F11", "F13", "F14", "F17", "F18", "F19", "P20",

explanation of the problem..
HI Utpal, Alight, I will look into it.? I was under the impression that this is what you wanted: dat1<- structure(list(V1 = c(1L, 1L, 1L, 1L, 1L, 1L, 1L), V2 = c(1L, 1L, 1L, 1L, 1L, 1L, 0L), V3 = c(1L, 1L, 1L, 1L, 1L, 1L, 1L), ??? V4 = c(1L, 1L, 0L, 1L, 1L, 1L, 1L), V5 = c(1L, 1L, 1L, 1L, ??? 1L, 0L, 1L), V6 = c(1L, 1L, 1L, 0L, 1L, 1L, 1L), V7 = c(1L, ??? 1L, 1L, 1L, 1L, 1L, 1L), V8 = c(1L,

Error: cannot allocate vector of size 1.2 Gb
Dear List, today I turn to you with a next problem. I'm trying to compare species richness between various datasets (locations) using species accumulation curves (Chapter 4, page 54 in Tree diversity analysis<http://www.worldagroforestry.org/treesandmarkets/tree_diversity_analysis.asp>by Kindt & Coe). To accomplish this I'm using package BiodiversityR. My data is comprised of

wxRuby and XRC via wxGlade
Hello, I need to finish a small GUI program till friday and I am somewhat stuck. First of all, wxRuby seems to ignore the size request of the frame as defined via XRC (or I''m completly doing the wrong thing!) Second, it complains about the statusbar and doesn''t display it. What am I doing wrong? The files are attached Thank you Ulrich Spoerlein -- PGP Key ID: F0DB9F44

Save a group of matrix
Hello, I'm creating a loop to work with vegan, to get a species abundance curve. Here I send the script I've created and also an excel file to prove what it can do. Well, I have a database with 20 years, and each year we have sampled 19 stratum, and in each estratum we have carry out some sumpling. Then, with the script that I've sent I've got to calculate the species abundance
