Non-metric multidimensional scaling
Hello everyone, I'm working with R 2.4.1 on a PC running with XP. Trying to run isoMDS as follows: Gquad.mat <- Gquads[4:10] # extracts only the metric data variables Gquad.dist <- dist(Gquad.mat) Gquad.mds <- isoMDS(Gquad.dist) plot(Gquad.mds$points, type = "n") text(Gquad.mds$points, labels = as.character(Gquads$Quadname), cex = .5) The data.frame

Conditional Sequential Gaussian Simulation
Hello, I'm wondering if there are any packages/functions that can perform conditional sequential gaussian simulation. I'm following an article written by Grunwald, Reddy, Prenger and Fisher 2007. Plotting Ellipses and Points of Matching Colors in an Ordination
Hello, R-Help - I am trying to plot the results of an ordination from package vegan. The tricky part for me right now is getting the colors of the ellipses denoting the 95% confidence intervals of the group centroids to match the colors of the points for those same groups. >From and earlier post, I saw the code to make a plot of the ordination using different colors for my different groups.

plotting muliple CI ellipses for EB estimates
I have empirical Bayes estimates for slopes and intercepts for a number of subjects and I would like to plot the slopes and intercepts with confidence ellipses. These ellipses would be based on the confidence intervals for the slope and intercepts (forming the major and minor axis of each ellipse), and the correlation in the slope and intercepts. The ellipse function in the car library

how to draw stacked ellipses to illustrate the shared and specific of multiple objects using R
Dear R-help listers, I am now asking for helps on how to draw stacked ellipses to illustrate the shared and specific of multiple objects using R. My problem comes from my population genetics study. Now, I genotyped three species, and I get known about the amount of shared and specific haplotypes in each of the species and their combinations. I want to illustrate this result in three stack

density ellipses?
Hello, has anybody written a function to plot density ellipses (95%, 99% or anything) in a scatterplot? I found nothing in any package, nor in the list archives. There does seem to be a contributed package "ellipse" for S-Plus (on S-Archive), but it does a lot more than what I would need. Still, if anybody ported it to R, I'd be grateful for a link. I'm a bit afraid to try the

Draw ellipses in S-PLUS or R?
Dear S-PLUS/R users: Do you know any default function or a user contributed function that can draw an ellipse with given axes and origin? Thanks for any help. Plotcorr: colour the ellipses to emphasize the differences
Hello R users! I began with R and I must say that it is really nice. I have data with a lot of variables and have a problem to extract the pattern from correlation matrix. So I tried with plotcorr and it went fine. While I was reading the help page of this function, I found that ellipse display can be even better with use of different colors (the code is bellow). However I have a problem to

Use of ellipses ... in argument list of optim(), integrate(), etc.
Hi, I have noticed that there is a change in the use of ellipses or . in R versions 2.6.1 and later. In versions 2.5.1 and earlier, the . were always at the end of the argument list, but in 2.6.1 they are placed after the main arguments and before method control arguments. This results in the user having to specify the exact (complete) names of the control arguments, i.e. partial matching is

drawing ellipses
Hello again, First I want to thank all the people who answered my question about line width in graphs. I promise I will learn the 'par' help page by heart for the end of the month ! I now want to trace some ellipses to emphasize groups of data. I found how to trace circles with 'symbols()', but no ellipse. I'm planning on writing my own function based on

drawing ellipses in R
Hello, I have been following the thread dated Monday, October 9, 2006 when Kamila Naxerova asked a question about plotting elliptical shapes. Can you explain the equations for X and Y. I believe they used the parametric form of x and y (x=r cos(theta), y=r sin(theta). I don't know what r is here ? Can you explain 1)the origin of these equations and 2) what is r? Sincerely, Mary A. confidence / prediction ellipse

Observation in a confidence ellipse
Hello everyone I really need some help here. I made a confidence ellipse using the function ellipse from the package ellipse: ellipse(SD, centre=colMeans(pcsref),t=sqrt((p * (n-1)/(n-p))*qf(0.99, p,n-p)) Now, I want to write a function whom return TRUE or FALSE if a given observation is in the confidence ellipse. But I have no clue how to do it Can anyone help me? Best regards Jessica

DataEllipse versus Ellipse Function in R
Hi: Does Ellipse and dataellipse function in R produce the same ellipse? I wanted to see how the radius for the Ellipse function in R calculated. Also what is the var-covariance matrix, if any, assumed for the dataellipse function? reference text variables as column name to plot
Having given myself carpal tunnel looking for answer to this ... I have a dataset each column of which has 12 rows in it. I created a variable 'z' as follows: z=1:24 Since I have a large number of these plots to make, and they are a bit complex, I want to want to reference the column I want to plot via a variable containing the name of that column. As follows:
