bug in lme4?
Dear all, I found a problem with 'lme4'. Basically, once you load the package 'aod' (Analysis of Overdispersed Data), the functions 'lmer' and 'glmer' don't work anymore: library(lme4) (fm1 <- lmer(Reaction ~ Days + (Days|Subject), sleepstudy)) (gm1 <- glmer(cbind(incidence, size - incidence) ~ period + (1 | herd), family = binomial, data

conflict between lme4 and RMySQL packages (PR#9753)
Full_Name: Dale Barr Version: 2.5.1 (patched) OS: Ubuntu linux x86_64 Submission from: (NULL) (138.23.70.108) When RMySQL is loaded in before lme4, the summary() function for lmer objects in the lme4 packages produces the following error: Error in printMer(object) : no slot of name "status" for this object of class "table" When RMySQL is loaded AFTER lme4, however, no such

Problem with lme4
Hi, I cannot seem to get lme4 to work. I have installed the lme4 and Matrix package with apt-get. and both can be found in /usr/lib/R/site-library. When I tried an example for lmer, R could not find the function lmer(), > library(lme4) Attaching package: 'lme4' The following object(s) are masked from package:nlme : getCovariateFormula getResponseFormula

Plot error in package lme4
Hi, I am new to R and not fantastic at statistics so it may well be that I am doing something silly but I can't figure out what it is and hoping that somebody can help. I am running package lme4, and trying to get a Residuals vs. Fitted graph. When I try to plot, I receive an error. Error in as.double(y) : cannot coerce type 'S4' to vector of type 'double' Here is the

sampling weights in package lme4
Dear All I am trying to include sampling weights in multilavel regression analysis using packege lme4 using following codes print(fm1 <- lmer(DC~sex+age+smoker+alcohol+fruits(1|setting), dataset,REML = FALSE), corr = FALSE) print(fm2 <- lmer(DC~sex+age+smoker+alcohol+fruits(1|setting), dataset,REML = FALSE), corr = FALSE,weights=sweight) The problem is both the

Extract Df under lme4
I need to extract the degrees of freedom and log likelihoods from a series of mixed models computed using lmer/lme4. If I ask for logLik (lmer.object), I get something like > logLik(lmer.object) 'log Lik.' -177.1000 (df=10) Can I easily get that df from there (or elsewhere) into an object? Thank you for any ideas. Residuals from GLMMs in the lme4 package
Hello there This is the first time I have used r-help message board so I hope I have got the right address. I am trying to check the residuals of a GLMM model(run using the package lme4). I have been able to check the residiuals of REMLs in lme4 using the following: m1<-lmer(vTotal~Week+fCollar+ (1|fCat), collars) res<-resid(m1) plot(res) qqnorm(res) library(MASS) par(mfrow=c(2,3))

lme4 y residuales

residuals in lme4 package
Hi, I have not been able to calculate residuals in the lme4 package. I've been trying the resid() function after I ran a GLMM with the lmer() function, but I get an error message that says "residuals are not inserted yet". I looked it up in the "help" history and I realized that several people have had this problem in the past, related to some bug in this function and

Suspicious output from lme4-mcmcsamp
Hello, R community, I have been using the lmer and mcmcsamp functions in R with some difficulty. I do not believe this is my code or data, however, because my attempts to use the sample code and 'sleepstudy' data provided with the lme4 packaged (and used on several R-Wiki pages) do not return the same results as those indicated in the help pages. For instance: > sessionInfo() R

residual plots for lmer in lme4 package
Hi, I was wondering if I might be able to ask some advice about doing residual plots for the lmer function in the lme4 package. Our group's aim is to find if the expression staining of a particular gene in a sample (or "core") is related to the pathology of the core. To do this, we used the lmer function to perform a logistic mixed model below. I apologise in advance

Problem extracting from mer objects
I am having a problem extracting from "mer" objects. I have constructed my problem using existing datasets. Using the following commands: require(lme4) fm1 <- lmer(Yield ~ 1 + (1 | Batch), Dyestuff) fixef(fm1) I get the following error message: "Error in UseMethod("fixef") : no applicable method for "fixef"" I know that "fixef" is in

bVar slot of lmer objects and standard errors
Hello, I am looking for a way to obtain standard errors for emprirical Bayes estimates of a model fitted with lmer (like the ones plotted on page 14 of the document available at http://www.eric.ed.gov/ERICDocs/data/ericdocs2/content_storage_01/0000000b/80/2b/b3/94.pdf). Harold Doran mentioned (http://tolstoy.newcastle.edu.au/~rking/R/help/05/08/10638.html) that the posterior modes' variances

Confidence Intervals for Random Effect BLUP's
I want to compute confidence intervals for the random effect estimates for each subject. From checking on postings, this is what I cobbled together using Orthodont data.frame as an example. There was some discussion of how to properly access lmer slots and bVar, but I'm not sure I understood. Is the approach shown below correct? Rick B. # Orthodont is from nlme (can't have both nlme and

lmer- why do AIC, BIC, loglik change?
Hi all, I am having issues comparing models with lmer. As an example, when I run the code below the model summaries (AIC, BIC, loglik) differ between the summary() and anova() commands. Can anyone clear up what's wrong? Thank you! Darren Ward library(lme4) data(sleepstudy) fm1<-lmer(Reaction ~ Days + (1|Subject), sleepstudy) summary(fm1) fm2<-lmer(Reaction ~ Days +

Extracting standard errors for adjusted fixed effect sizes in lmer
Dear R help list, I have done a lot of searching but have not been able to find an answer to my problem. I apologize in advance if this has been asked before. I am applying a mixed model to my data using lmer. I will use sample data to illustrate my question: >library(lme4) >library(arm) >data("HR", package = "SASmixed") > str(HR) 'data.frame': 120 obs.

lme4 and incomplete block design
Dear list members, I try to simulate an incomplete block design in which every participants receives 3 out of 4 possible treatment. The outcome in binary. Assigning a binary outcome to the BIB or PBIB dataset of the package SASmixed gives the appropriate output. With the code below, fixed treatment estimates are not given for each of the 4 possible treatments, instead a kind of summary

time-dependent covariate survival curves
Dear r-users, Does anyone know how to draw time-dependent survival curves? Example: Event outcome: CHD Time-dependent covariate: NSAID use, which changes over time for each subject I'm interested in survival curves stratified by NSAID use. I'd like to implement Simon & Makuch (1984) method. Is there a R package/function to draw this graph?

storing the estimates from lmer
Dear all, I'm trying to store/extract the mean& standard error of the fixed effects parameter and the variance of the random effects parameter from "lmer" procedure from mlmre4 package developed by bates n pinheiro. while storing fixed effects parameter is straight forward, the same is not true for storing the variance parameter of the random effects. kindly help me ~prabhu
