Heirarchical tree data structure
Hello, I'm modeling a watershed, and have a file linking individual tributaries - the name of each tributary and the water body into which it flows (which can be a tributary of another water body). I want to use this to build a tree data structure (a root, and then child nodes, linked to further child nodes, etc.). Is there a package that builds and traverses such data structures? Thanks,

Jaccard dissimilarity matrix for PCA
Hi I have a large dataset, containing a wide range of binary variables. I would like first of all to compute a jaccard matrix, then do a PCA on this matrix, so that I finally can do a hierarchical clustering on the principal components. My problem is, that I don't know how to compute the jaccard dissimilarity matrix in R? Which package to use, and so on... Can anybody help me? Alternatively

NAT proxy concepts
Hi Guys I have been taking a close look at some networking opportunities which are being frustrated by the limits which are imposed by NAT. In particular the constraints impose by the embargo on double NATing have an impact for a project I am working on. Has anyone ever seen anything which I would conceptually describe as a reverse NAT proxy? What I want to be able to do is to be able to create

Redhat Linux Install
I just installed R on Redhat Linux at work for the first time and have two questions. 1. I tried to install R to have png and cairo capabilities and was unsuccessful. Before running make, I ran ./configure --with-libpng=yes --with-x=no --with-cairo=yes --with-readline-yes . R installed fine, but when I run R and type capabilities() > capabilities() jpeg png tiff tcltk

Goodness of fit for hclust?
I'd like to get a measure of goodness of fit for a heirarchical clustering result from hclust. Something that would indicate the extent to which the dendrogram accurately represents the original dissimilarity matrix. Is there an easy way to do this? Or, does anyone have code for computing distances between nodes given an hclust structure? So far, my searches have come up dry. -- David

Relational Databases or XML?
Dear R-Help, I am working on a paper in an R course for large file support in R using scan(), relational databases, and XML. I have never used SQL or heirarchical document formats such as XML (except where it occurs without user interaction), and knowledge in RDBs and XML is lacking in my program. I have tried finding a working example for the novices-novice on the topic, read many postings, the

Probit Analysis
Hello all, I have a very simple set of data and I would like to analyze them with probit analysis. The data are: X Event Trial 100 8 8 75 8 8 50 6 8 25 4 8 10 2 8 0 0 8 I want to estimate the value of X that will give a 95% hit rate (Event/Trial) and the corresponding 95% CI. Anyone can offer some help? Thanks!! -

simprof test using jaccard distance
Dear All, I would like to use the simprof function (clustsig package) but the available distances do not include Jaccard distance, which is the most appropriate for pres/abs community data. Here is the core of the function: > simprof function (data, num.expected = 1000, num.simulated = 999, method.cluster = "average", method.distance = "euclidean", method.transform =

clustering of binary data
Good morning, I am analyzing a dataset composed by 364 subjects and 13 binary variables (0,1 = absence, presence). I am testing possible association (co-presence) of my variables. To do this, I was trying with cluster analysis. My main interest is to check for the significance of the obtained clusters. First, I tried with the pvclust() function, by using method.hclust="ward" and

manipulate a matrix
I have read everything I can find on how to manipulate a results matrix in R and I have to admit I'm stumped. I have set up a process to extract a dataset from ArcGIS to compute a similarity index (Jaccards) in Vegan. The dataset is fairly simple, but large, and consists of rows = sample area, and columns = elements. I've been able to view the results in R, but I want to get the results

map points from scatterplot3d onto 2d fitted plane
Dear R helpers, I have a 3D scatter plot that I have generated from scatterplot3d (which looks great- thanks!) and I can see that the points in my graph fall in a plane. Following the example 5 from 3D scatter plot (below) I have fitted a regression plane. Now what I would like to do is a rotation so that my new co-ordinate system is about the fitted plane (by finding the normal to the plane

Replace NaN with zero
I need help with replacing NaN with zero (the value '0') in my dataset. The reason is that I can't get it to graph because of the NaN in the dataset. I have tried: data[is.nan(data)] <- 0 that others have suggested in the help archives but this does nothing so I am not sure what I am doing wrong. Thanks in advance for your help. error in rowSums:'x' must be numeric
Dear All, It's Eszter again from Hungary. I could not solve my problem form yesterday, so I still have to ask your help. I have a binary dataset of vegetation samples and species as a comma separated file. I would like to calculate the Jaccard distance of the dataset. binary distance measure of the "dist" function in the "stats" package
Dear all: I want to ask question about "binary" distance measure. As far as I know, there are many binary distance measures,eg, binary Jarcad distance, binary euclidean distance, and binary Bray-Curtis distance, etc. It is even more confusing because many have more than one name. So , I wan to know what the definite name of the binary distance measure of the "dist" function

R2WinBUGS sending variables as factors
Hello R and BUGS users, I am writing a heirarchical model in R to send to BUGS via R2WinBUGS and I am finding it difficult to get the model to run. I seem to be having two problems. 1) I can't seem to send variables classed as factors (Month), is there a way do this? 2) Checking the Log in WinBUGS I can see that the model is Syntactically correct, but Bugs is not able to recognise the the
