help on permutation/randomization test
Hi,
I have two groups of data of different size:
group A: x1, x2, ...., x_n;
group B: y1, y2, ...., y_m; (m is not equal to n)
The two groups are independent but observations within each group are
not independent,
i.e., x1, x2, ..., x_n are not independent; but x's are independent from y's
I wonder if randomization test is still applicable to this case. Does
R have any function

OT: Likelihood ratio for the randomization/permutation test?

My discipline (experimental psychology) is gradually moving away from
Null Hypothesis Testing and towards measures of evidence. One measure
of evidence that has been popular of late is the likelihood ratio.
Glover & Dixon (2005) demonstrate the calculation of the likelihood

permutation analysis with randomly chosen subsets of a matrix
Hello,
here is the problem:
I want to demonstrate that, on average, the Pearson's correlations of a specified subset of genes from a huge list (>18,000 columns) are higher than any randomly chosen subset of that list. I would therefore like to do a number of tests between that specified subset and randomly chosen ones from the "mother" list.
How could I do that? What would be

Permutation exact test to compare related series
I all,
is there a way with R to perform an exact permutation test to replace the
wilcoxon test to compare paired series and/or to perform pairwise multiple
comparisons for related series after a Friedman test ?

Permutation test, grouped data
I am perfectly aware that this question is not an R question, at least
not yet, but I have not succeeded in finding what I want in other
ways, so ...
What I am looking for are two algorithms, preferabley in Pascal, but
other languages may do. For (a) systematic (complete) permutations
for grouped data with unequal group sizes, and (b) random permutations
for the same kind of data. I know

Permutation test and R2 problem
Hi,
I have optimized the shrinkage parameter (GCV)for ridge and got my r2
value is 70% . to check the sensitivity of the result, I did permutation
test. I permuted the response vector and run for 1000 times and draw a
distribution. But now, I get r2 values highest 98% and some of them more
than 70 %. Is it expected from such type of test?
*I was under impression that, r2 with real data set

A naive question about permutation tests in the coin package
Dear R helpers,
I am trying to understand how to use the independence_test function in
the coin package. I think I suffer from a misunderstanding about what
the package does. Either that or I do not understand how to use it
properly. Specifically, I cannot understand if I can test independence
of arbitrary statistics.

Network speed between two guests on same host.
Hi,
I've got two hosts. Most of my guests are Windows systems. I'm using LANBench to test network performance.
1) From an physical PC to a guest (it doesn't matter on which host), I get almost 1Gb/s. They are connected through a 1Gb/s swich => very good!
2) From a guest on one host to a guest on the other host => plusminus 1Gb/s => Okay!

random permuted block randomization
Hi,
I am very new to R. Just started yesterday. I have to generate a sequence of
40 random treatments using permuted block randomization with a block size of
8. Then I have to plot moving averages for the resulting sequence. I have
tried the sample function but I dont know if wht i did is right or not
> sample(c(1,1,1,1,2,2,2,2),8)

sign(<permutation>) in R ?
I am looking for an algorithm (written in R (preferably) or C,
but even pseudo-code in a text book maybe fine)
to determine the sign of a permutation.
What is that? Well, a permutation is either even or odd, the
sign is +1 or -1, respectively, see, e.g.,

Randomization of a two-way ANOVA?

but have not been able to find out how to do so - is there a package /

PicTeX output: how to suppress escaping of $ signs and braces?

I'm trying to draw a TeX histogram with the following pair of commands,

"-signs in rsync as well as in embedded ssh command

Today I succesfully transfered some testfile on my local computer with the
