index all subsets of k of m items?
How can I efficiently index all choose(m, k) subsets of m items taken k at a time? For example, with (m, k) = (3, 2), the subsets are (1, 2), (1, 3), and (2, 3). I'd like a function something like "index.subsets(subset, k, m)" that would return 1, 2 or 3 for these 3 subsets. Examples: index.subsets(c(1,2), 2, 3) -> 1 index.subsets(c(1,3), 2, 3) -> 2

stuck with affy / limma
Hi, I have a question concerning the analysis of some affymetrix chips. I downloaded some of the data from GEO GSE11324 (see below). In doing so I'm stuck after I identified the probesets with significant changes. I have problems in assigning probeset specific gene names as well as getting the genomic coordinates. Furthermore I have no clue how to deal with the fact, that most genes have

Implementing tf-idf weighting scheme in Xapian
Hello guys.I just read up about tf-idf schemes and want to implement it in Xapian (with some frequently used normalizations) as it will also give me a good hang of implementing a weighting scheme before I start working on implementing DFR schemes. I read the following as references and I think Ive understood it well and can write the hack :- 1.)

read.spss Error reading system-file header
Is there any documentation on what kind of SPSS file can and cannot be read by read.spss? Alternatively, how can one modify or "clean" an SPSS file to make it readable by read.spss? What properties must a *.sav file before read.spss can read it? The file in this example is 270KB, with 5 rows and 173 columns. I have no trouble reading larger files with read.spss, so it's not

Installation Error with Bioconductor on R
Hi, I am trying to install Bioconductor onto R version 2.7.0 for Windows. I installed R, then followed the instructions on http://www.bioconductor.org/download, which state that you should type the following: source("http://bioconductor.org/biocLite.R") biocLite() When I do that, I get the following error: Running biocinstall version 2.2.9 with R version 2.7.0 Your version of R

I've seen OrcJit is under overhaul, and also the MCJIT, so what's the plan?
I didn't seen any roadmap and plan about OrcJit & MCJIT. And would OrcJIT be stablize in version 7.0? Or latter version? Would MCJIT be removed in source tree, when? -- 此致 礼 罗勇刚 Yours sincerely, Yonggang Luo -------------- next part -------------- An HTML attachment was scrubbed... URL:

combinatorial programming problem
Hola! I am programming a class (S3) "symarray" for storing the results of functions symmetric in its k arguments. Intended use is for association indices for more than two variables, for instance coresistivity against antibiotics. There is one programming problem I haven't solved, making an inverse of the index function indx() --- se code below. It could for instance return the

Numerical print format and loading with RMySQL
Hi I'm new to R and have been resisting posting to the list thus far, but I think I've exhausted my work around options. I'm having a few problems with RMySQL and/or it's underlying packages. I'm doing a very simple vsn transformation on large datasets, using RMySQL to retrieve the data for a DB. My first problem was that I could not get the RMySQL package to write

Test report xen_4.11.1~pre.20180911.5acdd26fdc+dfsg-2
I'm just dumping all I got in here, after initial feedback we can see how to organize todo's around it. tl;dr: * Does not upgrade cleanly from 4.8 packages, so we have to prevent this from entering testing until we fix that. * Live migration is broken, explodes with memory allocation errors. ---- >8 ---- 1. Trouble building R2.1.0 from source on Linux: package VR
Hi, Following on from suggestions made last week, I decided to install R 2.1.0 on my Linux machine. about vsn
Hello sir: As to the "variance stabilization" method which is applied in the "vsn"package under R environment,here's a question about the ratio of the 2 channels: After applying vsn,we can get new_cy5 and new_cy3 intensity according to the original cy5 and cy3 intensity respectively. And the new_cy5 new_cy3 are similar with ln(intensity). But how can I calculate the

Passing R CMD Check without data
I have a package which passes R CMD check with the --no-vignettes option. However, it does not pass the check without that, as the vignette relies on some data files that I cannot distribute. However, I would like the package to pass the check so that I can put it on CRAN, so that other people with access to the dataset can put the data into the package, and then rebuild the vignettes themselves.

function logit() vs logistic regression
Hello! When I am analyzing proportion data, I usually apply logistic regression using a glm model with binomial family. For example: m <- glm( cbind("not realized", "realized") ~ v1 + v2 , family="binomial") However, sometimes I don't have the number of cases (realized, not realized), but only the proportion and thus cannot compute the binomial model. I just

Weighting Schemes: Evaluation results

[6.0.0 Release] Scheduling the release
Hello everyone, It's time to start making plans for the 6.0.0 release. Following our regular schedule, the branch would occur about two weeks into January, on Wednesday 17 January 2018, with the goal of shipping early March. This is the schedule I would propose. However, one large consumer of the branch has asked if we could start earlier this time, branching on 3 January instead (not
