differences between 1.7 and 1.7.1 glmnet versions
Dear All, ? I have found differences between glmnet versions 1.7 and 1.7.1 which, in my opinion, are not cosmetic and do not appear in the ChangeLog. If I am not mistaken, glmnet appears to return different number of selected input variables, i.e. nonzeroCoef(fit$beta[[1]]) differes between versions. The code below is the same for 1.7.1 and 1.7, but you can see that outputs differ. I would

Caret train with glmnet give me Error "arguments imply differing number of rows"
Hello, I'm training a set of data with Caret package using an elastic net (glmnet). Most of the time train works ok, but when the data set grows in size I get the following error: Error en { : task 1 failed - "arguments imply differing number of rows: 9, 10" and several warnings like this one: 1: In eval(expr, envir, enclos) : model fit failed for Resample01 My call to train

times series trellis plot
Dear List, I am struggling with the trellis graphic. A similar problem was mentioned here: http://r.789695.n4.nabble.com/R-How-can-you-get-N-replicates-of-a-multi-screen-multivariate-time-series-plot-td811850.html I do have 2 time series data sets. The 2 time series differ in some orders of magnitude. I managed to plot them into 1 graph, but, since the data is that different, on of the data

Overlapping plot in lattice
Hi all, I was wondering if there's an equivalent to par(new=T) of the plot function in lattice. I'm plotting an xyplot, and I would like to highlight one point by plotting that one point again using a different symbol. For example, where 6 is highlighted: plot(1:10, xlim=c(0,10), ylim=c(0,10)) par(new=T) plot(6,6, xlim=c(0,10), ylim=c(0,10), pch=16) Is there a way to do this in lattice?

Dependencies on recommended packages
Dear all, I've recently had some issues getting my package to successfully "check". This was on R-Forge, so it's not obvious for me to provide SessionInfo or the likes (if necessary, Stefan can chime in?). After some research (mainly by Stefan Theussler, driving force behind R-Forge), this turned out to be the root cause: On R-Forge, the version of R installed was the

gcc-4.5.2 and install.packages("glmnet")?
Hi, is there any chance to install glmnet with gcc-4.5.2? How to suppress plotting for "xyplot(zoo(x))"?
Hi, I found the thread http://r.789695.n4.nabble.com/Matrix-as-input-to-xyplot-lattice-proper-extended-formula-syntax-td896948.html I used Gabor's approach and then tried to assign the plot to a variable (see below). But a Quartz device is opened... why? I don't want to have anything plot/printed, I just would like to store the plot object. Is there something like "plot =

adding text to the top corner of a lattice plot
Hi, I have a series of lattice plots which I am arranging in a 2x2 grid via print: print(p.preds, split=c(1,1, 2,2), more=TRUE) print(p.comp, split=c(2,1,2,2), more=TRUE) print(p.bw, split=c(1,2,2,2), more=FALSE) What I'd like to have is a letter (A, B, ...) in the top corner of each plot. While panel.text lets me add text anywhere within a plot, I can't seem to workout how I could put

Reading multiple .csv-files and assigning them to variable names
Hi all, I've been trying to find a solution for the problem of reading multiple files and storing them in a variable that contains the names by which I want to call the datasets later on. For example (5 filenames): - The filenames are stored in one variable: filenames = paste(paste('name', '_', 1:5, sep = ''), '.csv', sep = '') - Subsequently I have

Connecting points over missing observations in Lattice
Hello, I'm trying to plot connected time series of two variables in a lattice plot: xyplot(y1 + y2 ~ t, data=size, type="b") y2 has missing data for some of the observations and some points are therefore not connected. It would make theoretical sense to connect the points - is there a way of doing that? (Without filling the obserations using package 'zoo'). Thanks,

Different results of coefficients by packages penalized and glmnet
Dear R users: Recently, I learn to use penalized logistic regression. Two packages (penalized and glmnet) have the function of lasso. So I write these code. However, I got different results of coef. Can someone kindly explain. # lasso using penalized library(penalized) pena.fit2<-penalized(HRLNM,penalized=~CN+NoSus,lambda1=1,model="logistic",standardize=TRUE) pena.fit2

Multiple left hand side variables in a formula
The lattice package uses special logic to allow for multiple left-hand-side variables in a formula, e.g. y1 + y2 ~ x. Is there an elegant way to do this outside of lattice? I'm trying to implement a data summarization function that logically takes multiple dependent variables. The usual invocation of model.frame( ) causes R to try to do arithmetic addition to create a single dependent

Lattice, combine histogram and line graph
Hello everyone, I have a simple histogram of gasoline prices going back a few years that I want to insert a line graph of consumer price index (cpi) over the histogram. I have looked through the "Lattice" book by Deepayan Sarkar but don't see anything there. How might this be done? An example would be wonderful. Current code snippet follows. problem with BootCV for coxph in pec after feature selection with glmnet (lasso)
Hi, I am attempting to evaluate the prediction error of a coxph model that was built after feature selection with glmnet. In the preprocessing stage I used na.omit (dataset) to remove NAs. I reconstructed all my factor variables into binary variables with dummies (using model.matrix) I then used glmnet lasso to fit a cox model and select the best performing features. Then I fit a coxph model

How to use expression(italic()) in a "vectorized" way (within a function)?
Dear expeRts, I would like to use expression() for creating labels in a splom, as shown in the first minimal example below. Is there any way I can simplify having to write "expression(italic(...))" several times? The second example is what I tried so far, but I can't manage to get italic() to work. Moreover, it still seems bulky... Cheers, Marius ## minimal example (working but

lattice: strange behavior (?) when using trellis.device(color=FALSE)
Dear expeRts, I am not sure if I found a bug... I would like to create a function that itself creates a lattice plot without colors. Following http://www.mail-archive.com/r-help at r-project.org/msg64699.html I use trellis.device() to set the colors to FALSE. Whenever I call the minimal example below *with* trellis.device(), Quartz opens a window (I am working on a MAC), which it shouldn't,

combine glmnet and coxph (and survfit) with strata()
Dear All, I want to generate survival curve with cox model but I want to estimate the coefficients using glmnet. However, I also want to include a strata() term in the model. Could anyone please tell me how to have this strata() effect in the model in glmnet? I tried converting a formula with strata() to a design matrix and feeding to glmnet, but glmnet just treats the strata() term with one
