I encountered a problem when trying to read in an Illumina chip
annotation file. The offending file is large, so I zipped it up and

From Distance Matrix to 2D coordinates
Dear All,
I am struggling with the following problem: I am given a NxN symmetric
matrix P ( P[i,i]=0, i=1...N and P[i,j]>0 for i!=j) which stands for the
relative distances of N points.
I would like use it to get the coordinates of the N points in a 2D
plane. Of course, the solution is not unique (given one solution, I can
translate or rotate all the points by the same amount and generate

Limit when reading in file?
Hello,
I'm trying to read in a fairly large file into R, and am getting an odd error (65000 rows, 37 columns)
Error in scan(file, what, nmax, sep, dec, quote, skip, nlines, na.strings, :
line 25628 did not have 37 elements
That line DOES have 37 elements. As A test, I tried deleting it, and a few surrounding lines. Same error occurs with a different line number.

R not ploting lines in the correct order
Hi,
I have a set of x, y points where x represents dates and y actual values. I
am trying to plot a line graph of the data with points on top, but R is
connecting the wrong points with lines. Does anyone know how I can rectify
this. Please see sample below:

How to open files that contain "0"
Hi all,
How can I set open files that contain values of Zero =0?
These are valid values for the parameters I need to evaluate.
I have tried CSV and tab formats.
Trying XL Connect and/or XLConnectJars dies not seem to work to open
Excel files so I am at a loss on how to get the data into a DF.
Sample of data with 0 values:

data manipulation between vector and matrix
Dear list,
I was curious how to subtract a vector from matrix?
Say, I have
mat <- matrix(1:40, nrow=20, ncol=2)
x <-c(1,2)
I want,
x-mat[1,] and x-mat[2,], and so on... Basically, subtract column elements
of x against column elements in mat.
But x-mat won't do it.

I am trying to change the inter-line spacing in grid.text(), but I just
don't find how to do it.

Decision Tree and Random Forrest
I need the output to have groups and the probability any given record in
that group then has of being in the response class. Just like my email in
the beginning i need the output that looks like if A and if B and if C then
%77 it will be D. The examples you provided are just simply not similar.
They are different and would take interpretation to get what i need.

Can package plyr also calculate the mode?
I am trying to replicate the SAS proc univariate in R. I got most of the
stats I needed for a by grouping in a data frame using:

Invalid "times" argument?
Hello,
I'm new to R and work with psychometrics (Item response theory). I was using
a package called "cirt" to model a data that contains only 0s, 1s and 9s. The
package is basically used for Monte Carlo Markov Chain estimation of
parameters and I specified 5000 iterations. The model seems to run fine but
when I try to recover odds ratio statistics using the function

axis in r plot
I have a graph plotted in r.The x axis tickmarks are at 0,5,10. I need a
graph with resolution of tickmarks at 0.1 interval.When i place tickmarks of
0.1 intervals using the following command axis(1, at=seq(0,5,0.1),
cex.axis=0.7, las=2) I only get the tickmarks of 0.1 interval that are very
closed placed in the graph.I need to increase the spacing between each
tickmark. Please anyone help out

That does clarify for me that you're missing a step: I didn't clearly
follow your description at first.
corrplot expects a correlation matrix, not your original data. You need to
use cor() first.
That's pretty clear in the documentation. See for instance the examples:
data(mtcars)
M <- cor(mtcars)
corrplot(M)

Finding the median
Hi just a quick question in which I must use the "function and return" part of R.
If I was asked to define a function called "median" where the function has a single argument x and returns the median value of a vector. How would I go about saying the median = element x in terms of n (say (n + 1)/2 or whatever it would be) if there is an even amount of elements, or x in terms
