problem tick marker and text
Hi R-ers, I am struggling with my x-axis in a association plot. What I would like is to place the labels of the x-axis between the tick markers and normally the labels are printed at the place where the tick marker is placed. I don???t want to move the tick marker (it gives the switch between one chromosome and the next) but I just want to put the chromosome number in between the

Manhattan Plot
Hello, I am trying to create a simple Manhattan plot for a small list of 200 SNPs spread out in the genome in different genes. I have tried different functions (using ggplot2 and a function created by Stephen Turner, mhtplot etc.)-none of them work smoothly. Does anyone have a simple way to create the plot (not for all 22 chromosomes)- with the x axis showing the genes name and not the

Alter plot point size by value of the plot value
R folks, I am trying to create a mhtplot plot that will alter the point size via the plot point value. The size of the point should change via a set criteria such as: if point value <10^-6 size 3x else if 10^-3> point value >10^-6 size 2x else point value >10^-3 size is x I consider myself an R newbie, and I am assuming that I could do this via some sort of function to change

problem subsetting data frame with variable instead of constant
Hello, I've encountered a very weird issue with the method subset(), or maybe this is something I don't know about said method that when you're subsetting based on the columns of a data frame you can only use constants (0.1, 2.3, 2.2) instead of variables? Here's a look at my data frame called 'ea.cad.pwr': *>ea.ca.pwr[1:5,] MAF OR POWER 1 0.02 0.01 0.9999 2 0.02

R linux install: FORTRAN compiling error
Hello, I have basic familiarity with Unix but by most standards a novice. I am trying to install R on a linux machine and am following the instructions in the R install and admin guide in terms of what is required to compile the R source code. I downloaded R version 2.11.1 and extracted the files into my home directory. I realize I need a FORTRAN compiler to help with this process and have

Hello, I just installed R 2.11.0 on a 64 bit Linux machine: Red Hat Enterprise Linux Server release 5.5 (Tikanga) I am still in the learning process in terms of handling Unix and have used R on both windows and Unix before. I am wondering when running R in this linux machine is there a way to be able to see plots pop up right on the screen after using the plot() function instead of saving it

Do I need to use dropterm()??
Hello, I'm having some difficulty understanding the useage of the "dropterm()" function in the MASS library. What exactly does it do? I'm very new to R, so any pointers would be very helpful. I've read many definitions of what dropterm() does, but none seem to stick in my mind or click with me. I've coded everything fine for an interaction that runs as follows: two sets

gamma regression & zeros
Dear all, I have a problem with gamma regression (glm - family = Gamma) and zeros in R. The problem is the following when I try to estimate a dataset without zeros (endogenous variable) there is no problem. However, if I try to do the same with zeros I always get an error message. In STATA and MATLAB I can do a gamma regression with zeros. What could be the problem? If someone could help me I
